Well, when it comes to NES characters I would almost have to say Samus. It was too cool to beat Metroid and find out the badass in the suite was a woman.
Although, most of the NES platformer heros didn't have much an in depth history behind them and too many characters in todays games take on a personal feel and the character is based more on how the player plays rather than the character itself. You can't really say "I loved Drakonis in Baldurs Gate 2!". The character may have had a history and a great feeling behind him at the end, but if you take away all the life that was breathed into him because of your actions his history is pretty tiny. Not to say thats a bad thing, its a great thing, but it just makes it hard to point out cool characters .
Oh, and Protoman was pretty nifty in Megaman. I still don't really know the story behind that, but it was neat to see this mysterious red guy teleport in with a nifty suite and play a tune for Megaman before either teleporting away, blasting him, or helping him . Those silly asians .

Sephiroth? Bah. He became a pokemon. For the longest battle.net and other gaming services were filled with that name or people claiming to be like him .
All in all, I never much cared for the character to begin with. He wasn't really all that deep and I didn't think he was really very cool either .
Without a doubt, Gordon Freeman... The dude is just a geeky physicist trying to stay alive thru all kinds of bad events... Of course Lara Croft has that ass to watch... And leisure suit larry was just cool cuz he's an aging disco king...
